Automatic brain lesion segmentation methods based on convolutional neural networks have demonstrated remarkable performance. However, neural network performance is constrained by the lack of large-scale well-annotated training datasets. In this manuscript, we propose a comprehensive framework to efficiently generate new, realistic samples for training a brain lesion segmentation model. We first train a lesion generator, based on an adversarial autoencoder, in a self-supervised manner. Next, we utilize a novel image composition algorithm, Soft Poisson Blending, to seamlessly combine synthetic lesions and brain images to obtain training samples. Finally, to effectively train the brain lesion segmentation model with augmented images we introduce a new prototype consistence regularization to align real and synthetic features. Our framework is validated by extensive experiments on two public brain lesion segmentation datasets: ATLAS v2.0 and Shift MS. Our method outperforms existing brain image data augmentation schemes. For instance, our method improves the Dice from 50.36% to 60.23% compared to the U-Net with conventional data augmentation techniques for the ATLAS v2.0 dataset.

As urbanization advances, cities are expanding, leading to a more decentralized urban structure and longer average commuting durations. The construction of an urban expressway system emerges as a critical strategy to tackle this challenge. However, the traditional link-level network design method faces modeling and solution challenges when dealing with the large-scale expressway network design problem (ENDP). To address the challenges, this paper proposes an expressway network design method for multiple urban subregions based on the macroscopic fundamental diagram (MFD). Initially, a mixed road network traffic model that describes traffic dynamics of multiple subregions and candidate expressways is developed by integrating the MFD and the cell transmission model (CTM). Then, treating urban subregions and candidate expressways as route nodes in the mixed road network, a route choice model is established based on stochastic user equilibrium. Finally, a decision model for ENDP is proposed to minimize vehicle travel time under the construction budget constraint. The impact of financial investment and traffic demand on expressway network design schemes in the case study is explored separately. The simulation results indicate that during the initial stages of expressway planning, the construction of new expressways can significantly alleviate traffic congestion. However, as the expressway network expands further, the effectiveness of improving traffic conditions through new expressway construction gradually diminishes if traffic demand does not continue to increase. Additionally, variations in traffic demand between subregions result in different construction schemes, emphasizing the importance of adjusting budget allocations based on specific traffic demands.

Diffusion-weighted MRI (DWI) is essential for stroke diagnosis, treatment decisions, and prognosis. However, image and disease variability hinder the development of generalizable AI algorithms with clinical value. We address this gap by presenting a novel ensemble algorithm derived from the 2022 Ischemic Stroke Lesion Segmentation (ISLES) challenge. ISLES'22 provided 400 patient scans with ischemic stroke from various medical centers, facilitating the development of a wide range of cutting-edge segmentation algorithms by the research community. Through collaboration with leading teams, we combined top-performing algorithms into an ensemble model that overcomes the limitations of individual solutions. Our ensemble model achieved superior ischemic lesion detection and segmentation accuracy on our internal test set compared to individual algorithms. This accuracy generalized well across diverse image and disease variables. Furthermore, the model excelled in extracting clinical biomarkers. Notably, in a Turing-like test, neuroradiologists consistently preferred the algorithm's segmentations over manual expert efforts, highlighting increased comprehensiveness and precision. Validation using a real-world external dataset (N=1686) confirmed the model's generalizability. The algorithm's outputs also demonstrated strong correlations with clinical scores (admission NIHSS and 90-day mRS) on par with or exceeding expert-derived results, underlining its clinical relevance. This study offers two key findings. First, we present an ensemble algorithm (https://github.com/Tabrisrei/ISLES22_Ensemble) that detects and segments ischemic stroke lesions on DWI across diverse scenarios on par with expert (neuro)radiologists. Second, we show the potential for biomedical challenge outputs to extend beyond the challenge's initial objectives, demonstrating their real-world clinical applicability.

Rapid advancements in medical image segmentation performance have been significantly driven by the development of Convolutional Neural Networks (CNNs) and Vision Transformers (ViTs). However, these models introduce high computational demands and often have limited ability to generalize across diverse medical imaging datasets. In this manuscript, we introduce Generative Medical Segmentation (GMS), a novel approach leveraging a generative model for image segmentation. Concretely, GMS employs a robust pre-trained Variational Autoencoder (VAE) to derive latent representations of both images and masks, followed by a mapping model that learns the transition from image to mask in the latent space. This process culminates in generating a precise segmentation mask within the image space using the pre-trained VAE decoder. The design of GMS leads to fewer learnable parameters in the model, resulting in a reduced computational burden and enhanced generalization capability. Our extensive experimental analysis across five public datasets in different medical imaging domains demonstrates GMS outperforms existing discriminative segmentation models and has remarkable domain generalization. Our experiments suggest GMS could set a new benchmark for medical image segmentation, offering a scalable and effective solution. Generating high-quality stitched images is a challenging task in computer vision. The existing feature-based image stitching methods commonly only focus on point and line features, neglecting the crucial role of higher-level planar features in image stitching. This paper proposes an image stitching method based on invariant planar features, which uses planar features as constraints to improve the overall effect of natural image stitching. Initially, our approach expands the quantity of matched feature points and lines through straight-line procedures, advancing alignment quality and reducing artifacts in overlapping areas. Then, uncertain planes are described by known matching points and matching lines, and plane features are introduced to preserve energy items, which improves the overall appearance of stitched images while reducing distortion and guarantees a more natural stitched image. Furthermore, to demonstrate the superiority of our approach, we also propose several evaluation indexes related to planar features to quantify the detailed changes of planar features. An extensive set of experiments validates the effectiveness of our approach in stitching natural images with a larger field of view. Compared with the most advanced methods, our method retains the texture and structure of the image better, and produces less unnatural distortion. Multiple quantitative evaluations illustrate that our approach outperforms existing methods with significant improvements, further validating the effectiveness and superiority of our proposed method.

Accurately segmenting brain lesions in MRI scans is critical for providing patients with prognoses and neurological monitoring. However, the performance of CNN-based segmentation methods is constrained by the limited training set size. Advanced data augmentation is an effective strategy to improve the model's robustness. However, they often introduce intensity disparities between foreground and background areas and boundary artifacts, which weakens the effectiveness of such strategies. In this paper, we propose a foreground harmonization framework (ARHNet) to tackle intensity disparities and make synthetic images look more realistic. In particular, we propose an Adaptive Region Harmonization (ARH) module to dynamically align foreground feature maps to the background with an attention mechanism. We demonstrate the efficacy of our method in improving the segmentation performance using real and synthetic images. Experimental results on the ATLAS 2.0 dataset show that ARHNet outperforms other methods for image harmonization tasks, and boosts the down-stream segmentation performance. Accurate stroke lesion segmentation plays a pivotal role in stroke rehabilitation research, to provide lesion shape and size information which can be used for quantification of the extent of the stroke and to assess treatment efficacy. Recently, automatic segmentation algorithms using deep learning techniques have been developed and achieved promising results. In this report, we present our stroke lesion segmentation model based on nnU-Net framework, and apply it to the Anatomical Tracings of Lesions After Stroke (ATLAS v2.0) dataset. Furthermore, we describe an effective post-processing strategy that can improve some segmentation metrics. Our method took the first place in the 2022 MICCAI ATLAS Challenge with an average Dice score of 0.6667, Lesion-wise F1 score of 0.5643, Simple Lesion Count score of 4.5367, and Volume Difference score of 8804.9102. Laser interstitial thermal therapy (LITT) is a novel minimally invasive treatment that is used to ablate intracranial structures to treat mesial temporal lobe epilepsy (MTLE). Region of interest (ROI) segmentation before and after LITT would enable automated lesion quantification to objectively assess treatment efficacy. Deep learning techniques, such as convolutional neural networks (CNNs) are state-of-the-art solutions for ROI segmentation, but require large amounts of annotated data during the training. However, collecting large datasets from emerging treatments such as LITT is impractical. In this paper, we propose a progressive brain lesion synthesis framework (PAVAE) to expand both the quantity and diversity of the training dataset. Concretely, our framework consists of two sequential networks: a mask synthesis network and a mask-guided lesion synthesis network. To better employ extrinsic information to provide additional supervision during network training, we design a condition embedding block (CEB) and a mask embedding block (MEB) to encode inherent conditions of masks to the feature space. Finally, a segmentation network is trained using raw and synthetic lesion images to evaluate the effectiveness of the proposed framework. Experimental results show that our method can achieve realistic synthetic results and boost the performance of down-stream segmentation tasks above traditional data augmentation techniques.

Style transfer has achieved great success and attracted a wide range of attention from both academic and industrial communities due to its flexible application scenarios. However, the dependence on a pretty large VGG-based autoencoder leads to existing style transfer models having high parameter complexities, which limits their applications on resource-constrained devices. Compared with many other tasks, the compression of style transfer models has been less explored. Recently, the lottery ticket hypothesis (LTH) has shown great potential in finding extremely sparse matching subnetworks which can achieve on par or even better performance than the original full networks when trained in isolation. In this work, we for the first time perform an empirical study to verify whether such trainable matching subnetworks also exist in style transfer models. Specifically, we take two most popular style transfer models, i.e., AdaIN and SANet, as the main testbeds, which represent global and local transformation based style transfer methods respectively. We carry out extensive experiments and comprehensive analysis, and draw the following conclusions. (1) Compared with fixing the VGG encoder, style transfer models can benefit more from training the whole network together. (2) Using iterative magnitude pruning, we find the matching subnetworks at 89.2% sparsity in AdaIN and 73.7% sparsity in SANet, which demonstrates that style transfer models can play lottery tickets too. (3) The feature transformation module should also be pruned to obtain a much sparser model without affecting the existence and quality of the matching subnetworks. (4) Besides AdaIN and SANet, other models such as LST, MANet, AdaAttN and MCCNet can also play lottery tickets, which shows that LTH can be generalized to various style transfer models.

Computer-aided diagnosis with deep learning techniques has been shown to be helpful for the diagnosis of the mammography in many clinical studies. However, the image styles of different vendors are very distinctive, and there may exist domain gap among different vendors that could potentially compromise the universal applicability of one deep learning model. In this study, we explicitly address style variety issue with the proposed multi-resolution and multi-reference neural style transfer (mr2NST) network. The mr2NST can normalize the styles from different vendors to the same style baseline with very high resolution. We illustrate that the image quality of the transferred images is comparable to the quality of original images of the target domain (vendor) in terms of NIMA scores. Meanwhile, the mr2NST results are also shown to be helpful for the lesion detection in mammograms.

To encourage intra-class compactness and inter-class separability among trainable feature vectors, large-margin softmax methods are developed and widely applied in the face recognition community. The introduction of the large-margin concept into the softmax is reported to have good properties such as enhanced discriminative power, less overfitting and well-defined geometric intuitions. Nowadays, language modeling is commonly approached with neural networks using softmax and cross entropy. In this work, we are curious to see if introducing large-margins to neural language models would improve the perplexity and consequently word error rate in automatic speech recognition. Specifically, we first implement and test various types of conventional margins following the previous works in face recognition. To address the distribution of natural language data, we then compare different strategies for word vector norm-scaling. After that, we apply the best norm-scaling setup in combination with various margins and conduct neural language models rescoring experiments in automatic speech recognition. We find that although perplexity is slightly deteriorated, neural language models with large-margin softmax can yield word error rate similar to that of the standard softmax baseline. Finally, expected margins are analyzed through visualization of word vectors, showing that the syntactic and semantic relationships are also preserved.

Knee osteoarthritis (OA) is one of the most common musculoskeletal disorders and requires early-stage diagnosis. Nowadays, the deep convolutional neural networks have achieved greatly in the computer-aided diagnosis field. However, the construction of the deep learning models usually requires great amounts of annotated data, which is generally high-cost. In this paper, we propose a novel approach for knee cartilage defects assessment, including severity classification and lesion localization. This can be treated as a subtask of knee OA diagnosis. Particularly, we design a self-ensembling framework, which is composed of a student network and a teacher network with the same structure. The student network learns from both labeled data and unlabeled data and the teacher network averages the student model weights through the training course. A novel attention loss function is developed to obtain accurate attention masks. With dual-consistency checking of the attention in the lesion classification and localization, the two networks can gradually optimize the attention distribution and improve the performance of each other, whereas the training relies on partially labeled data only and follows the semi-supervised manner. Experiments show that the proposed method can significantly improve the self-ensembling performance in both knee cartilage defects classification and localization, and also greatly reduce the needs of annotated data.

Fully convolutional networks (FCNs), including UNet and VNet, are widely-used network architectures for semantic segmentation in recent studies. However, conventional FCN is typically trained by the cross-entropy or Dice loss, which only calculates the error between predictions and ground-truth labels for pixels individually. This often results in non-smooth neighborhoods in the predicted segmentation. To address this problem, we propose a two-stage framework, with the first stage to quickly localize the prostate region and the second stage to precisely segment the prostate by a multi-task UNet architecture. We introduce a novel online metric learning module through voxel-wise sampling in the multi-task network. Therefore, the proposed network has a dual-branch architecture that tackles two tasks: 1) a segmentation sub-network aiming to generate the prostate segmentation, and 2) a voxel-metric learning sub-network aiming to improve the quality of the learned feature space supervised by a metric loss. Specifically, the voxel-metric learning sub-network samples tuples (including triplets and pairs) in voxel-level through the intermediate feature maps. Unlike conventional deep metric learning methods that generate triplets or pairs in image-level before the training phase, our proposed voxel-wise tuples are sampled in an online manner and operated in an end-to-end fashion via multi-task learning. To evaluate the proposed method, we implement extensive experiments on a real CT image dataset consisting of 339 patients. The ablation studies show that our method can effectively learn more representative voxel-level features compared with the conventional learning methods with cross-entropy or Dice loss. And the comparisons show that the proposed method outperforms the state-of-the-art methods by a reasonable margin.

The coronavirus disease (COVID-19) is rapidly spreading all over the world, and has infected more than 1,436,000 people in more than 200 countries and territories as of April 9, 2020. Detecting COVID-19 at early stage is essential to deliver proper healthcare to the patients and also to protect the uninfected population. To this end, we develop a dual-sampling attention network to automatically diagnose COVID- 19 from the community acquired pneumonia (CAP) in chest computed tomography (CT). In particular, we propose a novel online attention module with a 3D convolutional network (CNN) to focus on the infection regions in lungs when making decisions of diagnoses. Note that there exists imbalanced distribution of the sizes of the infection regions between COVID-19 and CAP, partially due to fast progress of COVID-19 after symptom onset. Therefore, we develop a dual-sampling strategy to mitigate the imbalanced learning. Our method is evaluated (to our best knowledge) upon the largest multi-center CT data for COVID-19 from 8 hospitals. In the training-validation stage, we collect 2186 CT scans from 1588 patients for a 5-fold cross-validation. In the testing stage, we employ another independent large-scale testing dataset including 2796 CT scans from 2057 patients. Results show that our algorithm can identify the COVID-19 images with the area under the receiver operating characteristic curve (AUC) value of 0.944, accuracy of 87.5%, sensitivity of 86.9%, specificity of 90.1%, and F1-score of 82.0%. With this performance, the proposed algorithm could potentially aid radiologists with COVID-19 diagnosis from CAP, especially in the early stage of the COVID-19 outbreak.

Brain magnetic resonance (MR) segmentation for hydrocephalus patients is considered as a challenging work. Encoding the variation of the brain anatomical structures from different individuals cannot be easily achieved. The task becomes even more difficult especially when the image data from hydrocephalus patients are considered, which often have large deformations and differ significantly from the normal subjects. Here, we propose a novel strategy with hard and soft attention modules to solve the segmentation problems for hydrocephalus MR images. Our main contributions are three-fold: 1) the hard-attention module generates coarse segmentation map using multi-atlas-based method and the VoxelMorph tool, which guides subsequent segmentation process and improves its robustness; 2) the soft-attention module incorporates position attention to capture precise context information, which further improves the segmentation accuracy; 3) we validate our method by segmenting insula, thalamus and many other regions-of-interests (ROIs) that are critical to quantify brain MR images of hydrocephalus patients in real clinical scenario. The proposed method achieves much improved robustness and accuracy when segmenting all 17 consciousness-related ROIs with high variations for different subjects. To the best of our knowledge, this is the first work to employ deep learning for solving the brain segmentation problems of hydrocephalus patients.

It requires simultaneous style transfer and shape exaggeration with rich diversity, and meanwhile preserving the identity of the input. To address this challenging problem, we propose a novel framework called Multi-Warping GAN (MW-GAN), including a style network and a geometric network that are designed to conduct style transfer and geometric exaggeration respectively. We bridge the gap between the style and landmarks of an image with corresponding latent code spaces by a dual way design, so as to generate caricatures with arbitrary styles and geometric exaggeration, which can be specified either through random sampling of latent code or from a given caricature sample. Besides, we apply identity preserving loss to both image space and landmark space, leading to a great improvement in quality of generated caricatures. Experiments show that caricatures generated by MW-GAN have better quality than existing methods.

Thermal ablation is a minimally invasive procedure for treat-ing small or unresectable tumors. Although CT is widely used for guiding ablation procedures, the contrast of tumors against surrounding normal tissues in CT images is often poor, aggravating the difficulty in accurate thermal ablation. In this paper, we propose a fast MR-CT image registration method to overlay a pre-procedural MR (pMR) image onto an intra-procedural CT (iCT) image for guiding the thermal ablation of liver tumors. By first using a Cycle-GAN model with mutual information constraint to generate synthesized CT (sCT) image from the cor-responding pMR, pre-procedural MR-CT image registration is carried out through traditional mono-modality CT-CT image registration. At the intra-procedural stage, a partial-convolution-based network is first used to inpaint the probe and its artifacts in the iCT image. Then, an unsupervised registration network is used to efficiently align the pre-procedural CT (pCT) with the inpainted iCT (inpCT) image. The final transformation from pMR to iCT is obtained by combining the two estimated transformations,i.e., (1) from the pMR image space to the pCT image space (through sCT) and (2) from the pCT image space to the iCT image space (through inpCT). Experimental results confirm that the proposed method achieves high registration accuracy with a very fast computational speed.
