Windows Updates can sometimes take awfully long times (sometimes stupid long times) to properly apply and many times they can do this without much explanation or outward sign. Is your drive light hitting? If so, is it hitting in sort of a regular pattern or is it more randomish?

That will HOPEFULLY give you the Task Manager and maybe you can see a process that is responsible for this that you can kill? Aside from that... when you say the "Startup Repair", are you booting off of the Windows 7 DVD and using THAT startup repair and it's doing this still?
